This project is getting a new wind as I'm now finding the locations of every single Navi in the MMBN series. No-one has done this before and it will proof to be handy for challengertakers like Effexor and others like me.
Megaman Battle Network 1
Operated Navis[/u]
These Navis are not necessary for completing the storyline (some exceptions) and are encountered by talking to their operator in the real world. These operators have each version and you can face V2 and V3 after several checkpoints in the game.
Ghost Navis[/u]
While you're going through the storyline, you'll meet bosses which you have to defeat to go on further. After defeating these Navis you're able to meet their V2 ghosts in a certain place in several areas, and after you defeated those, the V3 versions will be found in the same area as the V2 versions, only as random encounters.
The "Big 3"
This are Pharaohman, Shadowman and Forte. They're hidden in the deepest of the Internet Areas and require you to beat the game first. After this, they work like normal Ghost Navis.
Megaman Battle Network 2
Operated Navis[/u]
These Navis are not necessary for completing the storyline (except Thunderman) and are encountered by talking to their operator in the real world. These operators have each version and you can face V2 and V3 right after beating the version(s) before. The locations of two operators (Dekao and Enzan) changes during the game.
Gutsman, operated by Dekao (Dex), is found in Kotobuki after unlocking it, right next to the subway station. Before he is found in his house in Den Town (ACDC).
Blues aka Protoman is operated by Enzan (Chaud). He is located in front of Ameroppa Castle (Netopia Castle) after unlocking Kotobuki. Before he is at the Okuden dam.
Toadman, operated by Midorikawa Kero (Ribitta), is found during all times of the game at Marine Harbour next to the sea and her van.
Gateman, operated by Meijin (Mr. Famous) is during all the time of the game located in the upper lobby of the Official Center at Marine Harbour.
Heatman, operated by Hinoken (Mr. Match) is located at the department lobby of the Airport on Japan's (Electopia) side. He never changes his place.
Snakeman, operated by Mrs. Millionaire, is found in the jewelery store in Ameroppa (Netopia), sitting in the backroom. She stays there during the whole game.
Thunderman, operated by Raoul, is found in the backyard in Ameroppa (Netopia). You have to fight him in the storyline anyway, and he never changes his places, as well.
Ghost Navis[/i]
While you're going through the storyline, you'll meet bosses which you have to defeat to go on further. After defeating these Navis you're able to meet their V2 ghosts in a certain place in several areas, and after you defeated those, the V3 versions will be found in the same area as the V2 versions, only as random encounters. A warning for BN2, though - using SneakRun won't help. It not only blocks virii, but also Navis below the level of Freezeman, so it doesn't really matter. This will cover the locations of the V2 versions.
Airman is found on the far eastern dead end in Den (ACDC) Area 1.
Quickman is located on the lower pathway of an F-shaped road in the middle of Koto Area 1.
Cutman is located in Yum Area 2 on a small platform in the center of it.
Knightman is found in Ameroppa (Netopia) Area 1 on a square platform in the western part of it, you have to use the conveyor belt for it.
Magnetman is hiding in Undernet 2 on the pathway below the blue ramps. It's near the way to Under Square.
Shadowman appears in Undernet 5 on the big shiny platform in the center. You need to go there over Undernet 6's lowest (blue) area. It's quite a way.
Freezeman is located in Undernet 7. You only need the S-license to reach Undernet 7 and Freezeman (though it's recommended to get the other licenses as well). When you enter Undernet 7, go over the big platform until you get to a crossroad - take the left path and follow it onto a lonely pathway leading you right to Freezeman.
WWW Navis and Forte are only available after you've beaten the game. You have to beat their respective V1 in the secret WWW Area and then you're able to get their upper versions. Forte is a special cake, which you can read upon below. Otherwise, all rules of Ghost Navis apply to these, too.
Pharaohman is found in WWW Area 1. Take the left path.
Napalmman is found in WWW Area 2. Take the fourth conveyor belt (from where you come from... one above the last one) just before the one going to the upper left, there he will encounter you.
Planetman appears in WWW Area 3. You have to go down the middle ramp. He hides behind a security monolith at the dead end. His V1 is found at the very end of WWW Area 3.
Forte aka Bass is found in WWW Area 3 as a random encounter, after you have all 250 chips in your library, except Forte V2, Forte V3 and DreamAura 3. However, this is already his third form. His V1 appears in the storyline (as well). His V2 appears, if you defeated Planetman V1, at the exit of the WWW Area (cutscene-wise).
Megaman Battle Network 3 Blue/White
Operated Navis[/i]
These Navis are not necessary for completing the storyline (except Bowlman/Mistman and Gutsman) and are encountered by talking to their operator in the real world. These operators have the versions normal, Alpha and Beta, however, not Omega. The operators grade their Navis up during the storyline, and if I recall correctly, will get Beta versions after you have beaten the game.
For simplicity's sake, I'll just list where the navis are after you defeat Alpha.
Dex and Gutsman can be found on WWW Isle, by the 2nd Tank. (Bubble and Desert's)
Tamako and Metalman can be found in Yoka just outside the URA Inn.
Meijin Famous and Punk can be found in Yoka just outside the zoo. Note: Blue version only.
Tora and Kingman can be found on WWW Isle right by the first tank. (Flashman's.)
Mistman or Bowlman are both found in the same place. In the DNN Battle comp, right in the studio. (Where you fought Kingman in the storyline.) Note: Mistman only appears in White version, Bowlman in Blue.
Chaud and Blues are found in Hades Island, at the quarter-finals area, ONLY after defeating Alpha. Protoman Beta cannot be fought until you have at least two stars. (All Standard chips collected and Alpha defeated.)
Alpha Ghost Navis[/i]
These are the equivalent to BN's and BN2's V2-Navis and found in one place in one area.
Flashman Alpha is in ACDC area 3, at the dead end by the entrance to ACDC Square.
Beastman Alpha is in Scilab 1, in the first dead end by the Northern entrance to Scilab 2.
Bubbleman Alpha is in Yoka 1, at a dead end in the compressed paths leading to the Bug Frag merchant.
Desertman Alpha is in Beach 1, in the top right part of the giant square. (Next to the Hospital security cube.)
Plantman Alpha is in Undernet 4, in a dead end directly below the shop.
Flameman Alpha is in the lower part ofUndernet 5 in a dead end on the path to the Under Square.
Drillman Alpha is in Undernet 6, directly behind the Bug Frag merchant.
Darkman Alpha is in Secret 1, in a dead end in the southern part of the area. Note: You must plug out after defeating Darkman before his ghost appears.
Yamatoman Alpha is in Secret 2, right behind the Net Trader. Note: You must plug out after defeating Yamatoman before his ghost appears.
Beta Ghost Navis[/i]
These are the equivalent to BN's and BN2's V3-Navis, appearing as Random Encounters. These are the only Navi version to be fought more than once, even after beating their Omega form. However, the big difference to V3-Navis is, that they're located in a totally other area than their Alpha versions.
Flashman β is in Den (ACDC) Area 2.
Beastman β is located in the Doghouse Computer. This thingie is located right next to Lan's house. You must have Sneak Run as a NC part, or as a Subchip.
Bubbleman β is in Beach Area 1, but only when your health is critical (you know, digits are orange and when fighting that annoying beeping).
Desertman β hides in the computer of the TV set in the URA Inn in Yoka.
Plantman β awaits you in Hosp Comp 3.
Flameman β is found in Yoka Area 1.
Drillman β in the net of the tourney computer on Hades Island - you can reach this network over Undernet, too, but Hades is faster.
Darkman β is in Undernet 6. You must have a navi customizer bug to find him.
Yamatoman β is, like Desertman, in the URA Inn in Yoka, this guy however hides in the armour comp.
Omega Navis[/i]
Omega Navis can only be fought once and they're extremely hard to obtain. I will do this when I've finished all other Navis from BN1 and BN3.
MMBN 3 - Omega Navis Location (Either video or just text)
Note - you need to input special code to unlock those navis. They're not avalaible until you have 5 stars (200 standard chips, 85 Mega chips, beat the game, beat Serenade's Time Trials, beat Bass GS). Alpha Omega is not avalaible until you get last two stars (Defeat other Omega Navis, pull off 32 P.A.

KingMan Omega - 2nd floor of DNN Studio, jack in to the panel next to the door. KingMan is at the bottom of the area
DarkMan Omega - Secret Area 1, go to the dead end (can be seen when leaving to SA2, it's to the left)...
YamatoMan Omega - Secret Area 2, instead of going to SA3, go all the way by the ledge you teleport to and move by the hidden way to the platform where AntiNavi was.
Serenade Omega - Secret Area 3 - EXACTLY where he/she was first.
Forte Omega - ...Exactly where HubBatch was, take the path to the BugFrag Trader in SA3, there's a hidden way on the left of that platform, take it and you'll see a + shape platform. Check it.
Alpha Omega - Just where Alpha is.
